Description

The The present invention relates to methods, compositions and test kits for the amplification and detection of human Immunodeficiency virus (HIV). In particular, the present invention relates to a multiplex PCR method, which by the application of multiple primer sets / probe sets all previously known subtypes of HIV-1, including the group M and the group O isolates, as well as all subtypes of HIV-2 can amplify. This takes place the amplification of the HIV-1 subtypes preferentially conserved in two Genome regions to reduce the risk of a false negative reaction spontaneous mutations of HIV significant compared to date to reduce the HIV detection method described.

Hintergrund der ErfindungBackground of the invention

The acquired immune deficiency syndrome (Acquired Immune Deficiency Syndrome, AIDS) is caused by the human immunodeficiency virus (HIV). The HI virus can be differentiated into two groups: HIV-1 and HIV-2. Both groups show a genetic relationship, however a variability in genetic information. Currently In the literature, 10 subtypes of HIV-1 (Group M) will be included the subtypes A-I and group O include the subtypes O1 and O2) identified. This great genetic variability among the HIV isolates, it makes it extremely difficult to complete procedures the polymerase chain reaction (PCR), as well as primers and probes design all subtypes of HIV-1 and all HIV-2 subtypes detect efficiently. Furthermore, it must be expected that due to the missing "proof-reading" function the reverse transcriptase further mutations in HI viruses occur and thus the number of subtypes will increase.

Currently described methods based on multiplex PCR describe the amplification in one genome region per virus ( EP 0 727 497 B1 . EP 0 630 973 A2 or DE 698 33 160 T2 ). If mutations in the region of the primer binding sites or of the probe binding sites occur in the described amplification region, a reduced amplification efficiency or a false negative result can be expected. If it is a blood product, there is a risk of transmission of HIV to a recipient. Despite the legal introduction of real-time PCR into donor screening, transfusion-related transmission of HIV-1 to a recipient occurred in the spring of 2007. Contributing factors for the transfer were mutations in the probe binding region and in the region of the antisense primer of the PCR screening method used.

Therefore It is an object of the present invention, means and methods for the detection of all known HIV-1 subtypes and HIV-2 Subtypes to provide, especially in the blood donation the Risk of false negative results as caused by Spontaneous mutations in a genome region of HIV, reduce.

According to the invention, an internal control nucleic acid comprises also regions where primers, such as sense primers and antisense primers that can specifically attach so that the internal control nucleic acid can be amplified.

According to the invention the at least one region of the internal control nucleic acid, to which a probe can hybridise or specifically attach, different from sequences of the target, the nucleic acids the HIV viruses, HIV-1 and HIV-2, with the inventive Procedures are to be detected. That means a probe, which is specific for the viral nucleic acids, will not hybridize to the internal control nucleic acid or attach themselves specifically. Therefore, in the inventive Method uses a further (fourth) probe whose sequence of derived from the internal control nucleic acid.

It it is preferred that the internal control nucleic acid is a competitive or non-competitive nucleotide sequence or a nucleic acid which is a competitive or a noncompetitive nucleotide sequence.

Draws according to the invention a competitive nucleotide sequence or nucleic acid characterized in that the regions in which primers are specific can not attach for amplification differ from the respective regions of the nucleic acids the HI viruses, with the method according to the invention to be detected. That means the same primers like sense primers and antisense primers, lead to amplification the viral nucleic acids to be detected and for amplification the internal competitive control nucleic acid.

On the other hand, the regions of a non-competitive nucleotide sequence or nucleic acid on which primers can attach specifically for amplification are different to the respective regions of the viral nucleic acids. That is, the primers, such as sense primers and antisense primers used for amplification the viral nucleic acids to be detected do not simultaneously amplify the internal non-competitive control nucleic acid.

Further Preferably, it is an internal control nucleic acid to a nucleotide sequence whose sugar constituent deoxyribose or Ribose is. More preferably, it is an internal control nucleic acid a nucleotide sequence of DNA, RNA or modified nucleotides, but also to DNA or RNA constructs, in particular synthesized DNA or RNA constructs.

In Another preferred embodiment is the internal one Control nucleic acid a competitive nucleotide sequence. For the detection of HIV, in particular of HIV-1, the internal control nucleic acid prefers the nucleotide sequence of SEQ ID NO. 16 or a complement thereof.

In Another preferred embodiment is the internal one Control nucleic acid is a non-competitive nucleotide sequence. For the detection of HIV, especially of HIV-2, the internal control nucleic acid prefers a non-competitive Nucleotide sequence and is selected from the nucleotide sequence of Bacteriophage MS2.

For the detection of such a nucleotide sequence of bacteriophage MS2 includes the PCR master mix in the invention The process continues with a set of oligonucleotides specific for MS2 nucleic acids is and at least one sense primer and an antisense primer.

Prefers is the sense primer is selected from SEQ ID NOs. 10, 12 and 14 and the antisense primer is preferably selected from SEQ ID NOs. 11, 13 and 15, wherein preferably from the following pairs each selected a sense primer and an antisense primer SEQ ID NOs. 10 and 11, SEQ ID NOs. 12 and 13, SEQ ID NOs. 14 and 15. For the corresponding probes, see below.

Under A multiplex PCR is understood to mean the amplification of at least two nucleic acid sequences in an amplification step. In the method according to the invention, the nucleic acids of HI viruses, in particular HIV-1 and / or HIV-2, by a suitable Choice of primer and probe sequences amplified, provided they (the Viruses) are present in the test sample. Furthermore, the added internal control nucleic acid amplified and monitored so that the amplification, especially in negative specimens, in which no amplification of viral nucleic acids takes place.

Das erfindungsgemäße Verfahren verwendet einen PCR-Mastermix.The The method according to the invention uses a PCR master mix.

For each target nucleic acid will generally be a set of at least 2 primers used. A variety of sets of primers can be used simultaneously be used to target a variety of target nucleic acids to amplify.

Methods for the preparation and use of probes and primers are described, for example, in Sambrook et al., Molecular Cloning: A Laboratory Manual, 2nd ed., Vol. 1-3, eds. Sambrook et al., Cold Spring Harbor Laboratory Press, Cold Spring Harbor, NY, 1989 ; Current Protocols in Molecular Biology, Ed. Ausubel et al., Greene Publishing and Wiley Interscience, New York, 1987 (with periodic updates), and Innis et al., PCR Protocols , A Guide to Methods and Applications, Academic Press: San Diego, 1990 , PCR primer pairs may be of a known sequence, for example, using computer programs developed for this purpose, such as PRIMER3 (e.g. http://frodo.wi.mit.edu/cgi-bin/primer3/primer3_www.cgi ) be derived.

Applicants began to develop their PCR amplification system for HIV viruses by identifying highly conserved sequence regions of HIV-1 as well as HIV-2. Primers were prepared for conserved regions using the current literature ( C. Drosten et al., Clinical Chemistry, 2006, 1258-1266 ) C. Drosten et al., Journal of Clinical Microbiology, 2001, 4302-4308 ) Adam MacNeil, Journal of Virology, 2006, 7316-7321 ) Kevin PO-Connell et al., Applied Environmental Microbiology, 2006, 478-483 ) and ( J. Dreier et al., Journal of Clinical Microbiology, 2005, 4551-4557 ). Primers of the published work were checked for the occurrence of mutations using the Los Alamos gene database and minor modifications were made.

The sets according to the invention oligonucleotides from each at least one sense primer, one antisense primer and at least a probe are specific to the nucleic acids of HIV-1 and HIV-2, respectively. The sequences of the sense primer, the antisense primer and the probes are preferably derived from in the gene databases publish nucleotide sequences of HIV-1 and HIV-2.

A essential innovation of the present invention is in the simultaneous amplification of HIV-1 target nucleic acid in the conserved regions 5 'LTR and gag. In the present Invention thus primer sets for HIV-1 and HIV-2 were developed, which are compatible with each other and therefore can be combined. The primers and fluorescently labeled oligonucleotides (probes) were chosen so that all previously known isolates of HIV-1 and HIV-2 can be detected. Due to the lack of proof-reading function of reverse transcriptase exists in retroviruses a higher risk of occurrence new mutations and new genotypes or subtypes. The applicants have overcome this obstacle to the effect that the Detection of HIV target nucleic acid in multiple regions he follows.

In a preferred embodiment of the invention The method will be the nucleotide sequences of the oligonucleotides, the specific for HIV-1 nucleic acids are conserved Regions of the (known) HIV-1 genotypes / isolates, in particular the 5'-LTR region and the gag region, derived.

In a preferred embodiment of the invention The method will be the nucleotide sequences of the oligonucleotides, the specific for HIV-2 nucleic acids are conserved Regions of the (known) HIV-2 genotypes / isolates, in particular the 5'-LTR region derived.

Here, the method for the detection of HIV-2 is used.

In a preferred embodiment of the invention Procedure is the nucleotide sequence of the fourth probe that is specific for the internal control nucleic acid is, from derived from the sequence of internal control nucleic acid.

B. Bacteriophage MS2) unter Verwendung von Oligonukleotidprimern (ausgewählt aus SEQ ID NOs. 10–15) und eines Fluoreszenz-markierten Oligonukleotides (Sonde, ausgewählt aus SEQ ID NOs. 25–27).Due to genetic diversity and the presence of multiple genotypes and subtypes, the development of a co-amplification system for the simultaneous detection of HIV-1 and HIV-2 is an extremely inventive challenge. Central to the present invention was to facilitate primer interactions between at least 11 Primers (selected from SEQ ID Nos. 1-9) as well as 7 fluorescently-labeled oligonucleotide probes (selected from SEQ ID Nos. 19-23) as well as by-product formations which may reduce both assay sensitivity and possibly specificity avoid. Furthermore, it was necessary to add an internal control ("internals") to the amplification primers. There are two preferred embodiments of the invention. First, it is possible to use a competitive internal control (such as SEQ ID NO: 16) that uses the primers of HIV-1 for amplification and a specific fluorescence-labeled oligonucleotide (probe, such as SEQ ID NO: 24) used for detection. On the other hand, one embodiment is the use of a non-competitive internal control (eg bacteriophage MS2) using oligonucleotide primers (selected from SEQ ID NOs. 10-15) and a fluorescently-labeled oligonucleotide (probe selected from SEQ ID NOs 25-27).

NO. 24.is the internal control nucleic acid is a competitive nucleotide sequence and has the sequence SEQ ID NO. 16, then the fourth probe has been preferred the nucleotide sequence of SEQ ID NO. 24th

Ist die interne Kontroll-Nukleinsäure eine nicht kompetitive Nukleotidsequenz und hat insbesondere eine Nukleotidsequenz von Bacteriophage MS2 hat, dann hat die vierte Sonde bevorzugt eine Nukleotidsequenz ausgewählt von SEQ ID NOs. 25, 26 oder 27.is the internal control nucleic acid is a non-competitive Nucleotide sequence and in particular has a nucleotide sequence of Bacteriophage MS2 has, then the fourth probe preferably has one Nucleotide sequence selected from SEQ ID NOs. 25, 26 or 27th

Bevorzugt dabei ist die Markierung mittels spezifischer Fluochrome.at a "probe" is an oligonucleotide, which at the ends marked / labeled with certain fluorochromes has been. After the physical process of Fluorescence Resonance Energy Transfer (FRET principle), which was created in 1946 by Theodor Förster has been described, is the incoming energy from the reporter Transfer molecule to a quencher molecule. After specifically annealing the oligonucleotides to the nucleic acid target sequence, is the distance between the exonuclease function of the polymerase Enlarged the reporter and the quencher, so that the so-called Förster radius (r) increases and then the energy transfer from the reporter to the quencher no longer take place can. In this case, there will be an increasing emission of the fluorescence wavelength of the reporter molecule detected. Using known Prior art methods can use the probes with a specific binding ligand (eg biotin), an enzyme (eg glucose oxidase, peroxidases, originase or alkaline phosphatase), Radioisotopes, electron-dense reagents, chromogens, fluorogens, phosphorescent residues or pheritin. Prefers the marking is by means of specific fluochromes.

Fluoreszenzfarbstoffpaar) markiert. The Probes used in the method according to the invention are preferably labeled with fluorescent dyes, in particular those that are suitable for real-time PCR. It acts it is preferably a fluorescence donor or reporter and a Fluorescence acceptor or quencher. A probe is preferably with a pair of each a fluorescent donor or reporter and a fluorescence acceptor or quencher (a FRET pair or Fluorescent dye pair).

According to the invention suitable Fluorescence donors or reporters are selected from the Group consisting of Cyan 500, 6-FAM, VIC, HEX, Yakima Yellow, BDP, TMR, NED, TET, Texas Red, LC610, Cy5 and LC670 comparable Fluoreszenzdonoren / -reportern. According to the invention suitable Fluorescence acceptors or quenchers are selected from the group consisting of TAMRA, MGP, Black Hole Quencher 1, Black Hole Quencher 2, BodiPy 564/570, BBQ, DDQ and Cy5 or similar Fluoreszenzakzeptoren / -quenchern.

It it is preferred that the first and the second and the third probe each labeled with the same fluorescent dye pair.

For the first, second and third probe: becomes a uniform fluorescent label at the 5 'end of the probes preferred and at the 3' end becomes a blackhole quencher prefers.

It is further preferred that the fluorescent dye pair the first, second and third probes of the fluorescent dye pair the fourth probe is different.

Bevorzugt unterscheidet sich die Fluoreszenzmarkierung am 5'-Ende, wie FAM für die erste, zweite und dritte Sonde (HIV-Nukleinsäureamplifikation) und Cy5 für die vierte Sonde (interne Kontrolle).Prefers the fluorescence label differs at the 5 'end, like FAM for the first, second and third probe (HIV nucleic acid amplification) and Cy5 for the fourth probe (internal control).

If HIV-1 and HIV-2 can be detected simultaneously the fluorescent dye pair of the first and second probes of the Fluorescent dye pair of the third probe distinguish which in turn, from the fluorescent dye pair of the fourth probe differ.

In a preferred embodiment is the fluorescent dye pair the first, second and third probes FAM and TAMRA and is the Fluorescent dye pair of the fourth probe VIC and TAMRA. Alternatively Combinations of FAM and Black Hole Quenchers as well as VIC and Black Get quenchers preferred.

Of the Advantage of a suitable choice of the pairs of fluorescent dyes is it because of the different excitation and emission wavelengths two fluorescence emissions simultaneously (eg from FAM and VIC) or several (eg 3) fluorescence emissions are observed can and thus each on the presence or absence of HI viruses, especially HIV-1 and / or HIV-2, and internal control nucleic acid can be deduced. It should be noted that the excitation and emission wavelengths do not overlap or interact.

It is within the skill of the artisan, each suitable fluorescent dye pairs select. In this case, the different fluorescent dyes be chosen so that a mutual overshoot or overlay fluorescence emissions (or so-called bleed-through) is avoided.

In A preferred embodiment is one or more the probes hydrolysis probes or molecular beacons.

Anschließend wird jeweils der Überstand verworfen.preferably, comprises concentrating the samples in step b) of the invention Procedure centrifuging. In this case, preferably, in the sample contained ingredients, such as cells and viruses, enriched. In a preferred embodiment, with barcode labeled vessels containing the samples, first 15 minutes at least 5000 × g and then Centrifuged for 1 hour at least 48,000 × g. Subsequently each supernatant is discarded.

The Nucleic acid amplification in step i) is preferred selected from multiplex PCR, in particular multiplex real-time PCR, TMA (Transcription mediated amplification), LCR, NASBA and SDA.

The Nucleic acid amplification in step f) is preferred a multiplex PCR, more preferably a multiplex real-time PCR. Preferably, a reverse transcription first takes place, in which the existing viral RNA and the internal control RNA in a cDNA is rewritten. In the further then the amplification takes place the cDNA by a DNA polymerase.

The Detection of the amplified viral nucleic acids takes place preferably by means of the real-time principle. Binds / hybridizes a probe at its target sequence, the reporter of the probe is going through the exonuclease function of DNA polymerase, such as Taq polymerase, cleaved during the amplification. The fluorescence resonance energy transfer (FRET) from reporter to quencher can thus be due to the spatial distance not done anymore. The emitted energy of the reporter is called recorded positive signal. As the reporter of for the viral nucleic acid-specific probe (eg FAM-labeled Probe) emits fluorescence in a different wavelength range than the reporter of the additional probe responsible for the internal control nucleic acid is specific (eg, VIC-labeled probe), both Amplifications can be distinguished from each other.

The general principles and conditions for amplification and detection of nucleic acids using polymerase chain reaction (PCR) are well known, the details of which are provided in numerous references, including: U.S. Patent No. 4,683,195 (Mulis et al.), 4,683,202 (Mulis et al.) Die vorliegende Erfindung wird in den folgenden Beispielen illustriert. The The present invention is illustrated in the following examples.

In the present invention, such as. As in the examples described, it can be shown that the use of different primer sets and sets of probes allows the simultaneous amplification of HIV-1 nucleic acids and HIV-2 nucleic acids. Thus, a new method exists for the screening of blood donations in pools of up to 96 individual samples as well as for the screening of individual samples. The advantage of the common amplification in a reaction mixture is the lower material consumption of reagents, enzymes, primers and a reduction of the amplification devices (thermocycler). Further, the present invention reduces the risk of false negative results due to spontaneous mutations in the primer / probe region of the HIV-1 virus. Referring to the prevalence of HIV-1 in Germany, it is precisely this virus that represents a special situation that became AIDS in the 1990s Scandal led and deserves special attention since then.
